How do you reconcile Stripe payouts with your billing system?
Last reviewed 2026-07-02
Reconciling Stripe means matching each charge in your billing system to what Stripe actually settled and paid out, then flagging failed charges, fee overcharges, refund and dispute mismatches, and payouts that never landed. You compare three records that should agree: your billing ledger, the Stripe settlement, and your bank.
- The records are your billing system, the Stripe settlement report, and your bank.
- Match per charge and per payout, not just the monthly total.
- Fees above your rate card and failed charges are the most common leaks.
- Stripe's dashboard shows what Stripe did, not where it disagrees with your books.
Why the numbers drift
A Stripe payout nets together charges, refunds, disputes, fees, and adjustments before it hits your bank. Your billing system records what should have been collected. The two are built from different events at different times, so at any real volume they drift, and the drift is where the money hides.
The match
Pull the charges from your billing system, match each to the Stripe balance transaction and the payout it settled in, verify the effective fee against your rate card, confirm refunds reversed their fees, and check that every payout landed in your bank. Do it per transaction; the monthly total will look fine while individual charges are wrong.
Where revenue leaks
Charges that failed or never collected, processor fees above the contracted rate, refunds deducted twice, disputes you won that were never credited back, reserves that were never released, and payout batches that never landed. Each is small on its own and easy to miss.
Common questions
What do you need from me?
Your recent Stripe payout and balance reports, a billing-system export, and a bank statement. Read-only exports or read-only API access are fine.
Does this work with Chargebee, Recurly, or in-house billing?
Yes. Any billing system that records what was charged can be reconciled against Stripe and your bank the same way.
Can I get the overcharged fees back?
Fees billed above your contracted rate, and refunds or disputes handled incorrectly, are disputable. Documenting each against Stripe's own data makes the case.
